Heterozygote PCR product melting curve prediction.

چکیده
Melting curve prediction of PCR products is limited to perfectly complementary strands. Multiple domains are calculated by recursive nearest neighbor thermodynamics. However, the melting curve of an amplicon containing a heterozygous single-nucleotide variant (SNV) after PCR is the composite of four duplexes: two matched homoduplexes and two mismatched heteroduplexes. To better predict the shape of composite heterozygote melting curves, 52 experimental curves were compared with brute force in silico predictions varying two parameters simultaneously: the relative contribution of heteroduplex products and an ionic scaling factor for mismatched tetrads. Heteroduplex products contributed 25.7 ± 6.7% to the composite melting curve, varying from 23%-28% for different SNV classes. The effect of ions on mismatch tetrads scaled to 76%-96% of normal (depending on SNV class) and averaged 88 ± 16.4%. Based on uMelt (www.dna.utah.edu/umelt/umelt.html) with an expanded nearest neighbor thermodynamic set that includes mismatched base pairs, uMelt HETS calculates helicity as a function of temperature for homoduplex and heteroduplex products, as well as the composite curve expected from heterozygotes. It is an interactive Web tool for efficient genotyping design, heterozygote melting curve prediction, and quality control of melting curve experiments. The application was developed in Actionscript and can be found online at http://www.dna.utah.edu/hets/.

Two for typing: homogeneous combined single-nucleotide polymorphism scanning and genotyping.
More than 20 years after the first in vitro amplification of DNA by PCR, this technique is firmly established for diagnostic purposes in many clinical laboratories. PCR technology is an exciting field that has continually advanced. Evolutionary steps have been, for example, the transition from conventional cycling to rapid-cycling (1 ), from post-PCR to real-time product analysis (2 ), and from...
متن کاملGenotyping accuracy of high-resolution DNA melting instruments.
BACKGROUND High-resolution DNA melting is a closed-tube method for genotyping and variant scanning that depends on the thermal stability of PCR-generated products. Instruments vary in thermal precision, sample format, melting rates, acquisition, and software. Instrument genotyping accuracy has not been assessed. METHODS Each genotype of the single nucleotide variant (SNV) (c.3405-29A>T) of CP...
متن کاملSensitivity and specificity of single-nucleotide polymorphism scanning by high-resolution melting analysis.
BACKGROUND Screening for heterozygous sequence changes in PCR products, also known as "mutation scanning", is an important tool for genetic research and clinical applications. Conventional methods require a separation step. METHODS We evaluated the sensitivity and specificity of homogeneous scanning, using a saturating DNA dye and high-resolution melting. Heterozygous single-nucleotide polymo...

Featured Article: Wittwer CT, Reed GH, Gundry CN, Vandersteen JG, Pryor RJ. High-resolution genotyping by amplicon melting analysis using LCGreen. Clin Chem 2003;49:853– 60. DNA melting (the denaturation of DNA by heat) is a fundamental property of DNA that can be used as an analytical tool. Classic studies of DNA melting monitored the absorbance near 260 nm as the temperature was increased and...
متن کاملAmplicon melting analysis with labeled primers: a closed-tube method for differentiating homozygotes and heterozygotes.
BACKGROUND Common methods for identification of DNA sequence variants use gel electrophoresis or column separation after PCR. METHODS We developed a method for sequence variant analysis requiring only PCR and amplicon melting analysis. One of the PCR primers was fluorescently labeled. After PCR, the melting transition of the amplicon was monitored by high-resolution melting analysis. Differen...
